Percent-encodes every $ref string in the schema.

Vega-Lite definition names (e.g. MarkPropDef<(Gradient|string|null)>) contain characters RFC 3986 forbids in a URI fragment, and the validator’s meta-schema check rejects $refs pointing at them. Fragments are percent-decoded before JSON-pointer evaluation, so encoded refs still resolve to the original definition keys.
